The world was like you know it to be now. Then a child awakened the Pokemon Elders, which consist of one Pokemon of each species, regardless of whether it should still exists or should have gone extinct (but certain members prefer to hide rather than confront humans)
Once the heads of the Elders (the Legendary Pokemon, plus some so far unknown ones) had seen who awakened them, they blessed him with a form that better allowed him to understand all Pokemon and therefore train them (the form of an anthro Ditto. He's the only Ditto ever, anthro or not, even including the Elder Ditto, to have the ability to speak both to Pokemon and to humans (any anthro dittos that appear later will only be able to speak human, and are the only anthro Pokemon to only have one language, in exchange for having all shapes)), and explained that they had been waiting for this moment to arrive, a moment when they where going to once again populate the world with Pokemon. But, as they explained, Pokemon will always want to test their strength toward others, but as their strength is their abilities, and not their intellect, they need human trainers to take care of strategy and tactics (that is not to say all Pokemon are stupid, just worse at logic and planning than humans).
The boy, having a clearer head than most, and even more so under the influence of such a weird (but undeniably real, due to the constant pain in his shoulders that came from years of always carrying a heavy backpack) circumstance, and having the mindset of a born scholar, suggested a place to train those that might want to become trainers. The Elders agreed, but specified that the students would have to be old enough to have finished basic learning, but still young enough to be able to adapt to being around Pokemon and treating them fairly (as well as being young enough for the graduation ceremony to be able to be done).
And so The Pokemon Academy was founded, with money that just mysteriously disappeared from those companies who had earned on their likeness (this was justified as taking the Pokemon's' share of the earnings), and open for anyone who chooses to start there between the grades 5 and 10
There was a lot of trouble stirred up when the Pokemon announced their entry back into this world, but it quickly fell down, as the Pokemon could take over humanity if they wished, and Humanity was the only thing that kept the Pokemon from turning feral in a frenzied free for all, so both sides needed each other.
At the academy, classes of all kinds take place. Due to the many students, a variety of courses are available, from Algebra, to "Removing The Spoon: A Course In Psychics" (that last one is popular among the kids, as the only thing you need to do to get an A is to answer that on the final Exam question "Use your powers and foresee your grade, what is it?"), and there's of course multiple training methods available, for those who know more or less what kind of Pokemon they want to use (and especially so for those who know what Pokemon they want to choose at the graduation Ceremony), among which there's the ol' fashioned "Sit under a waterfall for an hour to make yourself less afraid of water"
Training fights happen often, and with the exception of the exams in the appropriate classes, they are always done with some of the Pokemon recruited by the school for just this purpose (and it's almost always the teacher who decides which species, as they usually want to teach something specific with a fight). The exams are different in that it's always the student that chooses species, and it's not rare for some of the Elders who have given that kid their favor to also give them the choice of using them in one of the more important exams (such as "The Art of Pokemon Training" or "Strategy And Tactics"), so that they can better judge if the kid's the kind of person they're looking for. If an Elder has given favor to two kids who fight each other, and both want to choose that as their Pokemon, the Elder chooses who it fights for.
At the graduation Ceremony for Trainers, which happens after 5 years of no failed years (to fail a year, either more than 3 classes has to be failed or the student has to fail the summer school for failed classes (which rarely happens unless the student simply doesn't show up)), the student chooses a basic species among the ones who have given their blessing too take on the abilities of, and then the Elder of that species activate the blessing, permanently giving the student traits and abilities from the species. The physical traits are minimal, being mainly restricted to stuff needed for the abilities and the key traits of the species (for example, a Meowth student will have a golden coin embedded in the forehead (a key trait), a tail (for tail wag), claws (for slash and others), sharp teeth (for bite, as well as a key trait), whiskers (key trait) and some more subtle key traits (skin tone becomes the closest fur color, flexibility increases, etc.)
A basic Pokemon Elder always trusts the evolved one's judgment, so someone with the blessing of a Vaperon would still become a Eevee (but should definitively try to get a water stone as quick as possible, to achieve the form fitting them).
This is also the point where the students have to go out in the wild and get the Pokemon they are going to train with the next 5 years. It's not uncommon for students to take one year free to get used to their new body, as well as evolve into whatever they're trying to evolve into.
Evolution has to happen in a way pleasing the person who's evoluting, otherwise it's instinctual canceled, when there's more than one way to evolve, where at least one works without a stone requirement, it happens the way that best fits the personality of the evoluter.
The methods are the same as with normal Pokemon. Train and fight until you reach the power needed, then meet any misc. requirements, and then just relax and let the change move through you.
The Elders' blessings, which is transformational energy stored in whatever the Elder finds to be a suitable container (this can be anything from a miniature sculpture of the species to an ordinary-looking pebble, depending on the Elder's preference), can be recognized by the glow they give off, even in daylight.
They are not given lightly though, as it means you are given permission to represent that species, if you were to choose it at the graduation.
In fact, only way to gain them is to prove your worth to an Elder, and the way to do so varies. One thing stays the same with all the tests though, you cannot cheat your way through it, and you cannot pass if your personality is mismatching.
Most students only get between 2 and 5 blessings, among the 500 Pokemon Elders that interact with the academy, and it's extremely rare to get more than 10.
Oh, and the kid from the start? In present time he's principle of the school, and no one knows he's a Ditto morph (everyone assumes that since he doesn't train Pokemon, the Elders decided to give him only their language but let him keep his form to appeal better to other humans (an assumption that he was more than happy to help along))
